This self-contained textbook covers fundamental aspects of sequence analysis in evolutionary biology, including sequence alignment, phylogeny reconstruction, and coalescent simulation. It addresses these aspects through a series of over 400 computer problems, ranging from elementary to research level to enable learning by doing. Students solve the problems in the same computational environment used for decades in science? the UNIX command line. This is available on all three major operating systems for PCs: Microsoft Windows, Mac-OSX, and Linux. To learn using this powerful system, students analyze sample sequence data by applying generic tools, bioinformatics software, and over 40 programs specifically written for this course. The solutions for all problems are included, making the book ideal for self-study. Problems are grouped into sections headed by an introduction and a list of new concepts and programs. By using practical computing to explore evolutionary concepts and sequence data, the book enables readers to tackle their own computational problems.

This comprehensive and extensively classroom-tested biophysics textbook is a complete introduction to the physical principles underlying biological processes and their applications to the life sciences and medicine. The foundations of natural processes are placed on a firm footing before showing how their consequences can be explored in a wide range of biosystems. The goal is to develop the readers intuition, understanding, and facility for creative analysis that are frequently required to grapple with problems involving complex living organisms. Topics cover all scales, encompassing the application of statics, fluid dynamics, acoustics, electromagnetism, light, radiation physics, thermodynamics, statistical physics, quantum biophysics, and theories of information, ordering, and evolutionary optimization to biological processes and bio-relevant technological implementations. Sound modeling principles are emphasized throughout, placing all the concepts within a rigorous framework. With numerous worked examples and exercises to test and enhance the readers understanding, this book can be used as a textbook for physics graduate students and as a supplementary text for a range of premedical, biomedical, and biophysics courses at the undergraduate and graduate levels. It will also be a useful reference for biologists, physicists, medical researchers, and medical device engineers who want to work from first principles

In this book, plant biology is considered from the perspective of plants and their surrounding environment, including both biotic and abiotic interactions. The intended audience is undergraduate students in the middle or final phases of their programs of study. Topics are developed to provide a rudimentary understanding of how plant-environment interactions span multiple spatiotemporal scales, and how this rudimentary knowledge can be applied to understand the causes of ecosystem vulnerabilities in the face of global climate change and expansion of natural resource use by human societies. In all chapters connections are made from smaller to larger scales of ecological organization, providing a foundation for understanding plant ecology. Where relevant, environmental threats to ecological systems are identified and future research needs are discussed. As future generations take on the responsibility for managing ecosystem goods and services, one of the most effective resources that can be passed on is accumulated knowledge of how organisms, populations, species, communities and ecosystems function and interact across scales of organization. This book is intended to provide some of that knowledge, and hopefully provide those generations with the ability to avoid some of the catastrophic environmental mistakes that prior generations have made.
